Is it ok to have only 2 gallons of mead in a 3 gallon glass carboy or would it be better to just fill two 1 gallon glass jugs to the top? How will all that extra air affect my mead?

Is your mead still outputting CO2? If the yeast are still working, they should purge the headspace or at least create a nice little CO2 layer. If the yeast are done, best to keep headspace as small as possible.
